This is a typically a problem with references imported from medical databases such as PubMed. You will need to set up a "term list", which allows EndNote to recognise the full titles from the abbreviations. There are very good instructions on how to do this at the University of Queensland EndNote site.
Setting up a term list is reasonably complex, and takes a little time, but is well worth it if you have many journals with abbreviated titles in their Journal field in your EndNote library.
